I wasn't 100% sure how I wanted to implement it, but I was thinking as part of a subquest, you can be recruited to a villain team and they'll give you specialty balls that can steal mons. Then you could go on missions to catch certain trainers mons, or bypass those missions entirely and try to do wacky stuff like catch an Elite 4 member's mons. But you are kind of right in that it is most effective if you base the game around it.

Drifloon, Litwik, and Frillish stand out. The first two can handle grass, and the last rock, and they're all fairly tame for the early game. For water, you may just need to find one that can learn a good coverage move.

As for Dragon, any of them has an edge against Grass or Water by default, but only Gible would really be good against Rock. Bagon would be one of the better ones against Grass due to getting Ember early

If you cloned the repo with the --recursive argument, you'll have some files in extras/pokemontools, one of which is gfx.py.
You can use gfx.py to decompress the .lz files, and then convert the 2bpp files to png files.

For example, this is how you'd get a png of the Beauty sprite:

The image's .pal file is applied if present, and the result is pic related.

It's mostly his stats that are jacked up. I can't really touch them because it would mess with the integrity of the Pokemon so it is what it is. Only thing I can do is move him to a later location which is what I'm doing, so now you will get him at around lv. 40ish and trainers in my game get pretty strong at that point so it's K.

What are they about? What do they do? What is the theme? Literally none of this is visible from the grunts. You look at team rocket and you can tell they're generic criminal thugs. Aqua are pirates, Galactic have a futuristic spaceman motif, plasma are LARPing revolutionaries who want to do the right thing by doing the wrong thing. What do your guys do?
Also if you want to have variations on the design, give them a different pose, specifically one that compliments the first pose in a double battle. This is why the games normally goes with a female grunt and a male grunt.
I know you probably aren't a graphic designer but this is why fangames are normally made in teams.

So, I'm making a difficulty/variety hack for Crystal and I don't know how to differentiate Clair from Lance as far as teams go. I'm a bit torn. I'm the anon doing a Pokemon/Monster Hunter crossover, and so far I've been making certain mons in this fakedex equate to certain mons in the real dex. For example, Rathalos is a base-form starter and Vespoid Queen is the regional bug evolved.

But that means weird things are happening in the stats--for example, stat wise, Vespoid Queen is stronger than Rathalos. This... directly defies the lore of Mosnter Hunter, where Rathalos is stronger than Vespoid Queen.

A lot of weird things happen like that.

Should I try to be closer to Monster Hunter lore? Or keep to Pokemon "lore", where weird things happen like Joltik being stronger than Onix?

You should stick with the original games roughly for what's stronger/weaker. It doesn't have to be perfect, but the big end game wyverns obviously shouldn't be stronger than the early game stuff.

I would suggest either creating 'hatchling' versions of the big monsters in order to have them available earlier, or having the starters be something like the early raptor type enemies which usually have a small weak version alongside a bigger first boss version.
