Assuming you're talking about normal Vega, it's mostly just level jumps and taking advantage of the player's inexperience with the mons that start appearing in postgame.
It all ultimately boils down to area expansions containing all the other 386 Pokemon in some capacity, rematches with important trainers, and a final goal of completing your Pokedex so that you can unlock the true final fight against Turner, who's packing six custom bullshit mons that make Mewtwo's clones look like jokes.

Been tryna learn about rom hacking, making them popular ones the different rules even making a custom handheld. Loaded my switch up to play smash (been years) and it occurred to me, couldn’t I play roms on switch?
What would it take is hacking necessary? I’d rather not do that. If I have to then I have to. I have a first gen switch so not the end of the world, would be an excuse to upgrade. Have one dedicated to roms and such.

I have a question about Heart and Soul, it's Lapras always available? Emerald doesn't have a week system and the characters that normally only appear in specific days always there and just as you to guess their favorite day.

If you could swap one gym leader/elite four member in any game, who would it be, and why?
I'd make Phoebe the second gym leader in Hoenn. Ghost types that early in the game can make for some interesting dynamics, and there are still plenty of reasonable counters with no encounter table changes. Plus I love the flavor of Sableye being in Granite Cave and in the neighboring gym. Maybe swap Lucy into her spot in the E4, not sure.
I also wonder if moving Flint earlier in Sinnoh would be more impactful, but I'm not sure where I'd put him.

Just look at Unbound. Tiles used are straight up from D/P/P era Pokemon. Now, here's the kicker. Gen 4 and beyond doesn't use tilesets, and instead used models. As such, D/P/P color palette isn't supported by GBA, which means the models need to be ripped, converted into a tileset, and have it's colors slightly edited to be able be ported properly into GBA. It's obvious this is privately done, the creator likely paid someone else to do it.

Played it a year back, its still very good imo but it hasn’t aged flawlessly.
There are some tiles it uses that reek of early 2010s rom hacking, and the story can reek the same way given that it includes an evil talking pokemon, cults, kidnapping, and shit like that, it would be too much to call it edgy, but it definitely has fanfictiony writing at times.
The gameplay itself is great though, tons of biome diversity in the region and even if it visually looks a little dated it’s still very nice to always be looking at something new.
The gyms are all well thought out and fun and the rivals are some of the few I remember from a rom hack because the game remembers a rival isnt just another boss fight and is actually supposed to matter in the story too.
There’s also just a shit ton to do, the first region is already more competent than most with side areas, contest halls, a safari zone, etc. but then you get a remixed Johto akin to Scorched Silver and a third sevii islands style region.
Ultimately I think Glazed is still remembered today because of how much shit it gives you without ever really dropping the ball, its kind of a precursor to Unbound in that way.

So how does this all work, anyway?
I've modded my 3DS, first time doing modding, and I have the option of playing through one of the gen 6 Pokemon hacks.
I've never done one before, don't know how it works, don't know the specifics, don't know anything about the process, but I would be interested in making my storyline playthrough of the game tougher. I don't want to fuck with the actual game itself though, I'd like everything to be standard movesets and I don't want to be able to catch every Pokemon in one game or any crap like that, I just want a tougher time reaching and beating the champion.
What should I know and what are my options for such a thing? etc.

Well I can't help you there because you're already contradicting yourself. Anyhow, since I don't know anything about modding a 3DS, you might want to try googling whatever specifically you want to know, which I assume is how to actually run something like Eternal X/Wilting Y on your 3DS.

Now, if you want game recommendations for a romhack of X/Y/ORAS, then I have none. Since the things you don't want:

Are all pretty standard features of those games. I don't know how advanced 3DS romhacking tools are, but you might unironically have better luck with just paying a romhacker to do that for you. Or if you're willing to learn, making that hack yourself. If 3DS romhacking is anywhere near advanced as Gen 4, let alone 3, then it might actually be as simple as clicking a few buttons on some program.

Is this a *mod*, as in when I run the game from my 3DS home menu for the cartridge I pick I'd get this modded version of the game, or would it simply put a separate emulated copy of the game in the list of games on my home menu that's 100% completely and utterly independent of my retail cartridges?
Also would I be able to use any of the Pokemon I get or raise legitimately for wi-fi battles / online if there is a fan made restoration of the wi-fi servers or when one exists? This one is important to me.

Pokemon Crystal Awakening is out now.
This is a tileset overhaul project based on the Pokémon Crystal disassembly. The aim is to give every area the look of a GBC Zelda game, namely styled after Link's Awakening, with cues taken from the Oracle games.

All the good fangames/romhacks just let you get held items by finding or buying them, instead of expecting you to find a random encounter that has a chance of having said item

Also inb4 lazarus does not actually let you use Thief (or Covet or whatever) to steal held items off of wild mons to save time that'd otherwise be spent catching them and buying pokeballs

The few people left from those threads that didn't want to get on a watchlist realized that they wouldn't be able to keep the threads alive on 4chan's /vp/ during LZA reveal season because they didn't want to prop the thread up by playing shovelware asset flips or engaging in retarded tripfag drama, nor was there any original content or actual LPs genuinely worth bumping for after that last Reborn LP.
Not helped by most of the non-tripfag population vanishing over the years from years of threads that to outsiders were just a bunch of tripfags whining about crap they've never heard of and also each other like any general on 4chan that gets more than a few people tripfagging
