She is still in full PTSD even though she knows Madoka will come for her soon, spending the entirety of Rebellion seeking confirmation bias (coming mostly from a memory-less Madoka that lives within her own witch-labyrinth). Since Homura is still in "Madoka needs to be protected from herself" mode, she did what she could to continue her mission because ultimately she has a deeply toxic and disrespectful attitude towards Madoka and her own decisions and Homu herself has decided that the best life Madoka can have is to be a little pet into her fake 'perfect' world, even though this very same shell of what Madoka actually is actively voices to her she doesn't want this, doesn't like this.Basically, Homura has learnt absolutely nothing from the show and everything that happened in the show was made mostly meaningless by her reckless decision, especially considering that Madoka will clearly be freed from this prison now that Homura made every single Magical Girl in existence angry at her.
