She’s a massive bleeding heart, he starts thinking she’s a decadent asshole (paradise worlder, luxury products, laying around being lazy etc) then admires her character then “I don’t derserve this”. To “un mary sue” her and lean into that type of overly curious rouge traders there’s some implication that she’s actually gotten in deep shit in her attempts to rescue wayward souls before and might occasionally be a massive idiot in that regard.My half assed backstory was just that that their world was one of those worlds forgotten due to an administrative error and/or that they just supply themselves by selling wood or something (since it’s a luxury product). Would it make sense that they were somewhat on the fringes of the imperium but since they sell wood/other luxury bullshit most people look the other way?

It's not impossible that one is, but when I think "Rogue Trader" I don't think of one of them rescuing anybody unless there is some profit to be made from it. The suggestion that she has dark stuff in her past would work for a retired rogue trader imo, but if she's still active, she'd still be doing unsavory things for money and enjoying it.I would day that if you are concerned she is a mary sue, and you need to "un-sue" her, then she is a mary sue. Instead of a Rogue Trader, why not lean into her being a Noble? A highborn woman falling in love with an expendable pair of boots has the forbidden love angle already. You could drop the "dark stuff" and have it be a "worlds collide" dichotomy instead.Unless you are planning for some offworld shenanigans and adventures with all her rogue trader cronies, I don't know what having the lead female character being a rogue trader would add.Just a suggestion, and its up to you how to write your story.

One of the key bits about mary sues that makes them grating is that they are exceptionally good at murdering people when they have no good reason to be.

Also, Akuyaku Reijou nanode Last Boss wo Kattemimashita is a pretty funny show if you want something that just leans into Mary Sue archetypes 100% and pushes them to their logical (illogial) conclusion.

Maybe even imply he’s not the first krieg she tried saving but the other went back (before they got to the paradise world).
