Most big cities do not have one single centre. The problem with Tokio is the lack of public space. Back in the day most of the leisure was pushed to the outskirts of the city and conducted in private spaces, so it was built with this in mind and now there are not enough squares, parks or public places to congregate.

It's one mega area where people live, with the 23 wards essentially being cities themselves in the "centre", then the western part consists of 26 other cities. Then there's the capital region, which extends a bit further.

For Tokyo it's easy: the Americans made short work of the city centre and any old buildings that might have stood there.
I guess you could call Marunouchi the economic centre, while Shinjuku/Shibuya might be the centre in terms of shopping and tourism.

I found it pretty horrible to live in, honestly. And I only stayed a semester. You struggle to find anything vaguely old: I’m used to old stones, so Tokyo feels oppressive as fuck to me, even the quieter neighborhoods. Felt on the verge of panic attacks every time I had to go somewhere, like in a maze of identical buildings. Every time I had the occasion I went as far as I could, in the mountains or just other prefectures. Hokkaido is great, tho, as is Shikoku.

In no other city can you say "fuck it" and just wander around like you can in Tokyo, without being inconvenienced or concerned for safety in any way. The suburbs still have a lot of small stores mixed between the houses, and theres excellent convenience stores everywhere. You just get out of your room, drink out in the streets a bit, hop on a train and get off when you feel like it. As long as you keep in mind the last train, at no point will you say "shit, I went the wrong way".

The options are limited in European cities because only the old parts are interesting. You can't muck around in American cities because theres nothing in between the few interesting spots there are and metro sucks, and hanging out in one is generally moving from a predetermined point A to B. You can walk past an unimpressive looking stairway on a street every day in Tokyo, only to learn months later that there's a Michelin restaurant down there.
