Not much really impacts the overall story so you don't have to be focus too much on the story. Then again outside of Sei and Avenger Ushi the servants they use also aren't some of my favorites so it's easier for me to skip things than some others.

There's a space in Kiyomizudera Temple that's completely dark except for a light that illuminates a power stone halfway down. You have to follow a guide rope to get from one end to the other and it's supposed to represent the womb of a female bodhisattva. It's probably the only way to experience Heaven's Hole for yourself.

Castoria got a considerable amount of art before she even had a story to justify it, and it can't be just because she's an Artoria, after all, the only Artoria ship that was remotely popular before her was Salter (really, I don't think I have ever seem a single fanart of Gudako with XX), on the other hand, we had Olga as our tutorial, and already had a few interactions with U-Olga, heck, she even sacrifices herself just to help Gudako beat the greatest enemy (I don't yet know her specific reasoning, but still) and yet, she only has a single piece of fanart with Gudako (as far as I'm aware), so for now, it seems to me that yuri artists (that still stick with this game) don't really like her...Or maybe I'm just jumping the gun, who knows, still hope you're right.
