The other villains in the PS2 era, Drek, Quark, and Vox all felt like exaggerations of villains that existed in the real world, which worked because they were reinforced by the themes of consumerism present in the entire series. Having a comic book supervillain with a vaguely racial motivation just falls flat.

You are so pseudo intellectual looking for your precious reall world analogies this seems to have gone over your head, it makes all the sense in the world. Ratchet defeated Drek but there are countless other "dreks" out there still living, he graduated from fighting random business men to the biggest super villain known. To deny this is to deny Captain Quarks role in the story which has been there since the first game.
