Exploration and interconnectivity are preferable, but linearity has its perks. While non-linearity can make further playthroughs interesting, you occasionally come across bosses that go down with ease if you stray from the "intended" route, like Pinwheel. Linearity lets devs polish and fine-tune the experience, since they don't have to account for players who stray from the intended route.
