Gold and Silver were true sequels. They presented a world in which everything you experienced in the first game was just scratching the surface. The idea that they laid eggs at all was a new discovery.

From gen 3 onwards this concept has been abandoned entirely in favour of a standardised framework for every new game going forwards: new region, new league, new selection of pokemon that fill the same general niches as the generation before (with a few old favorites).

Two starter lines remain inaccessible
Spinarak, Ariados, Phanpy, Donphan, Gligar, and Mantine are exclusive to Gold while Ledyba, Ledian, Teddiursa, Ursaring, Delibird, and Skarmory are exclusive to Silver
Ho-Oh is exclusive to Gold pre-League and Lugia is exclusive to Silver pre-League
Celebi is completely unavailable.

Now if trading is allowed between all Gen I and II games, but we're still not using glitches, the number of Gen II Pokémon available pre-League potentially becomes 90/100. And if we count Mt. Silver as a Johto location, we can still say Misdreavus, Larvitar, Pupitar, and Tyranitar are Johto Pokémon. The only Gen II Pokémon truly "exclusive to Kanto" are Murkrow, Slugma, Magcargo, Houndour, and Houndoom. Even though an Up-Grade can only be obtained in Kanto, Porygon2 is a trade evolution and therefore has no native region.

But if we're counting Gen I Pokémon, players can obtain more than 210 Pokémon pre-League in Gen II with trading compared to 149 in Gen I with trading.

Johto dex is awful in its distribution and type variety.
Of the five dark type lines: houndoom, murkrow, tyranitar, sneasel and umbreon... only umbreon is technically accessible in johto
The new dark type... is practically exclusively post game in it's debut

The new steel type is just barely better.
Skarmory is not in gold at all and only after gym 8 with zero trainer rep in the entire game. It's distribution is so poor, most players mistake it for being a Gen 3 Pokemon.
Steelix and Scizor are trade evos blocked until Kanto unless you knew to use thief on Magnemites.
Forretress is not steel until evolution and hidden behind headbutting trees exclusively.
Magnemite is the only feasible steel type to get in a playthrough, and it's a rehash from Kanto with the new type.

The only 2 new fighting types are Heracross, which is behind Headbutt trees, and Hitmontop, only available after the 8th gym with a convoluted evolution method

Fire types are also pretty bad. The 2 new lines, Houndour and Slumga, are both postgame exclusive. The Fire stone which can be used to evolved Growlithe/Vulpix/Eevee is locked to the postgame. Ponyta is only available after the 8th gym.

On the one hand, you're correct.
On the other hand, Gen 1 was great at enhancing the mystique of a Pokemon by showing it to you as an enemy before you could nab it for yourself. Gen 2 not only doesn't let you see a lot of its best new faces as enemies before you can catch them, it makes you go far out of your way to even use them against anyone other than your friends in real life. It's not about them being "Johto Pokemon" and thus needing to be featured in Johto, it's about them being exciting new Pokemon whose only fucking trait is being new and rare.
tl;dr: Onix was shit but at least had hype, Delibird is just shit, this is what people are complaining about with the "Johto Pokemon" thing

I agree that there's a lot to do but I'd argue a lot of it is enriching less from a raw gameplay value perspective and more in terms of flavor and atmosphere. FANTASTIC atmosphere though, so not a loss, just a trade.
I've never cared much about linearity or "railroading" in Pokemon, honestly. The room I want to maneuver is in my party, becoming able to visit new places is kinda secondary to getting new party member candidates. Thankfully, even the most linear regions will only be so bad with distribution that I've got NO room for expression within the party for the first gym or so.

it's not my favourite gen, but people who bitch about the issues blow they way out of proportion, there are still a good amount of new pokemon to get that aren't bad fairly early if you know where to look, and the level scaling issue becomes less of a problem when you remember that old leve lup movesets suck ass and the vast majority of npc's don't have pokemon with tm's
