He was just a full-on sociopath. He had no real motive and just believed that for some odd reason he was "chosen" and Nyx would spare his life so he could rule over the remnants of humanity. He just became amazing at masking his true personality to manipulate SEES since they were none the wiser. I imagine he was long broken even before the start of P3 considering he experimented on children and did other heinous shit ten years ago as a scientist/researcher. Mitsuru's grandfather basically ran a cult and attracted people like Ikutsuki. After his death you find some journals written by him and it literally is just "ramblings of a nutjob." He was just insane, and you aren't meant to understand that. He kills himself simply because he knows that his plans wouldn't come to fruition.
