Generally speaking, I think a lot of the complaints about Obito and Naruto in general is people wishing the series was more cynical instead of it taking the optimistic turn it did around Nagato. Most of the complaining I see is just people really, really, treating this as if it's supposed to be a seinen or some dark and edgy, more realistic series instead of the hopeful shonen based around emotions and bonds that it actually is.

And then there's the fact that the romance in this series is either non-existent (Naruto and Hinata) or offensively terrible (Sasuke and Sakura). You can say that this is a shounen and thus romance isn't really an important aspect of the story, but if you're gonna make one of the main themes be bonds, you should at the the very least make the romance feel logical. Instead, there's almost no couple in the story where both characters have genuine reason to love one another. I'd say that brings down the story a lot because it shows how poorly handled one of its main themes is.
