There's something that fell to the wayside in history regarding this. Nagasaki originally was a Jesuit colony, however after Catholic expulsion it never really formally returned to Japanese rule. Normally they install a fudai daimyo as governor, but in the case of Nagasaki they merely installed a passive observer. Even during lockdown Nagasaki was one-third Chinese and still an international city, it turns out that Jesuits thrive in countries where anti-clerical spaces and the vast majority of the Christian martyrs were from a rival order. In fact most of Europe was complaining about their interference in colonial affairs, at one point Nagasaki had a diocese, it seems removing the bishop would be in their interest because they received several slaps on the wrist for collecting taxes from all trade with the island despite being a mendicant order.

I was making a comparison. No Japanese today is truly "Shinto" or "Buddhist" in the sense that they actually believe that gods live in the walls, or that they can reach nirvana. Their religion is only cultural. In most of the West today, it's the same way, Christianity has become heavily secularized as well.
