In real life space battles ships would be far away from each other, not up close dog fighting. So any type of rocket would be too easily intercepted. So nukes wouldn't work. You need to hit fast and for that you need a railgun. You also need to know exactly where the enemy won't be when you fire so drone sensors you can communicate with by laser link to not give away your position are critical. Now sure if you have fast warp projectiles like in Trek then anti matter weapons would be best, until you develop the quantum singularity canons. Large rail guns with lots of drone comm gear is what I imagine a warship would look like. Also drones to take out enemy drones. That part is a numbers game because they would be in the active detection field and very vulnerable to anti drone attacks.
