Some time later Luna has turned into NMM and batponies decided to side with her, since you know, batponies like nights more than sun. After NMM was banished to the moon Celestia did genocide on them which is why there are so few of them left and I think it kinda fits the lore since many ponies are fucking scared of her, but yeah she did change later and become less cruel. Now those batponies that survived came back to Luna to serve her, maybe they help her during nights with her duties since normal poners are asleep. The show doesn't give us much intel on batponies so we can only speculate on things.
