I don't think this was ever a secret. It's been a thing (or rather more of a thing) in the early days of Hololive. MatsuFubu, MarineRushia etc. were ships that were created with the characters for the girls. The fact that it obviously was not gonna work for long didn't really stop them. We also know that while stuff like NoeFure wasn't originally created by the management, they 100% supported and pushed it when the pairing emerged.

As for real couples, ignoring the graduated girls, I don't think there would be any active ones currently. While they would hide it, they would have to have some tells on stream at least especially when collabing. It's impossible to completely hide that kind of infatuation or rather trying to act like they aren't dating would make them act overly distant or unnatural around each other.

Haato isn't really the best source to be honest. She's been away for a long time and she is kinda not the social type, so she wouldn't hang out with a lot of other members to gleam such info. So what she would know would have to be right on the surface. Maybe even misinterpreting how serious some of the girls are. Like Micomet are so intimate that some people genuinely think they are dating, but there isn't really any proof for that nor is it likely. But if you go to the office and one is sitting on the other's lap or they are holding hands or go on dates all the time you could definitely make that mistake.
