My 3DS is homebrewed and it was working fine but then I decided to play some GBA games on it natively through open_agb and now the bottom screen is all fucked up when I try to play it normally, any idea what might have happened and how to fix it?

That's where you fucked up. Delete that shit and use an emulator like a normal person. Update Luma/Godmode and everything while you are at it. And next time go to the modding thread on >>>/vg/, maybe even now as i don't know if what i said will fix everything. But uninstalling open_agb should help
