My favorite example of a well designed skinnerbox is the Hollow Knight tutorial. If you played the game, you probably don't even remember this, but towards the beginning of the game, the game designers place one of those little money rocks right in front of the very first false wall. When the player runs up the smack the rock like they've already been conditioned to do, they'll automatically be tricked into smacking the false wall and be rewarded with the goodies behind it. Congratulations, you've just been conditioned to spend the rest of the game swinging your sword (nail?) at every wall in the game.

To have emergent storytelling.

Like my goal is to take ideas from SIMS and Dwarf fortress and Animal crossing, and have the interactions between the characters like VN dialogs.

I also want to sort of like have a master storyteller that generate the canon events that forces the story to more or less follow the major story events that affect all the 256 characters.

The point of the concept is instilling existential dread and hopelessness in humans, not necessarily just scaring them.
Being able to have players possibly be oblivious to the dynamic kinda misses the point, unless you're really sure of your subtlety.
So really you should think of what kind of establishing moment you'd want, that would set the dynamic and tone for the whole game that would also inform the gameplay.
Which could be thinking about what kind of morality the entity has, which dictates if it's more trickster, malevolent, or seemingly evil indifference that wants to astrally farm suffering.

"Code" itself is less than half of what is necessary for a full video game, and I'm saying this to you as a senior software engineer with a decade of professional experience. There is a tremendous amount of domain knowledge that you're not yet even aware is going to be necessary. The best thing you can do is to try to make some small games from end-to-end. That includes some central gameplay activity, but also visual effects, sound effects, music, a title menu, a pause menu, settings, loading and saving, packing and exporting, creating and uploading to a store page, etc etc. That's not even including extended common features like multiplayer and i18n.
