Kris is obviously working with the Knight, but another reason they avoid confronting it is probably because it scares them shitless. Kris is clearly having a panic attack during the Knight fight. They don't want to visualize it without its helmet on or open the door and look at it in the church, not only to conceal its identity from us, but also just to avoid having to think about it. The Shelter is probably in a similar situation: The end of chapter 3 implies Kris will go in there if they absolutely have to, but they really don't want to be forced to go in there any more than necessary, which is why they try to refuse even going in the facsimile of the Shelter in the Mantle game. Even if Kris is still actively working against us, it does make them a bit more sympathetic when you keep this in mind. Hell, it might even be that the only reason they're keeping these secrets from us is because they fear what the Knight will do to them if Kris lets any info slip.
