They don't really get into what humans are in the PMD series. They exist, and pokemon know of them to the point where they're common knowledge, but the only humans we ever see or even hear of are the player characters who got turned into Pokemon. It's extra weird since we go to the future in PMD2 and there are still no humans anywhere, so where did the player character come from?

It's pretty obvious the games don't really care to explain this kind of thing though, they barely try to do any actual lore or worldbuilding, which is a shame, but its also par the course for Pokemon as a franchise so whatever.

Considering how PMD2's plot is arguably Jirachi's fault for twisting a wish extremely hard I'd guess someone wished for humans and Pokemon to be able to live together better.

there's no real explanation, but it's a reasonable guess that humans are not native to the PMD world. if they were, there'd be an actual population instead of a few scattered instances across however many years, so it's likely they just get isekai'd there to help the inhabitants who seem VERY fond of doing that whenever there's a crisis. there's also the fact that everyone seems to know what they are, but basically no one has ever seen one, which hints to them being almost mythological in that world. everyone in our world knows what a dragon is but obviously nobody has ever seen one.

anyway, in gates hundreds if not thousands of humans are summoned by hydreigon and all of them failed. we don't get a concrete number but it's implied that kyurem has been constantly hunting them down for a very long time. thanks to gates we also know that it's possible to travel between the worlds freely, so maybe some more scientifically-minded humans who failed and got sent back to their world tried to find a way back to the PMD world and succeeded. maybe they also built the lab and power plant. pokemon is no stranger to interdimensional travel, after all.

as for why it's abandoned now, who knows? could be any number of things.

PMD takes place deep in the mainline series future, humans destroyed themselves after constant attempts at taking the over the world with calamity-like Pokemon like Groudon/Giratina/thatweaponwhatshisnameusedinXY and their numbers dwindled to an extremely small amount, ever decreasing. The humans getting spirited into the "Pokemon world" is actually grabbing humans from the past and jettisoning them into the future, many Pokemon fuck with time and space on a weekly basis at this point.

postgame is quite light on the lore. it's mostly just excuse plots to go beat up/recruit some legendary or another.
if you care to continue though, there are a couple side stories of some minor significance and one final real story bit that brings closure to the whole gardevoir plotline.

I always thought it was a Splatoon kinda situation. Humanity went extinct either cause of wars among themselves or some sort of catastrophe (perhaps both), which then caused Pokémon to become more intelligent, founding their own societies similar to human societies.
But the series itself doesn't actually give a real answer so it's just headcanon.

i dunno about that, after the future arc the three of you wash up on the beach anyway.
if anything jirachi is responsible for the outcome of darkrai's time travel attack being that the PC becomes a pokemon, which actually ends up being why the world is saved in the first place. if PC stayed with grovyle they never would've found the relic fragment or the hidden land so the quest would fail.

Bidoof only wishes for someone to mentor, not for the world to be saved. Your circumstance being the reason you find the relic fragment is a coincidence (or contrivance), not something Jirachi intended.
They do say the beach has some significance (what exactly idr), which is why you end up there specifically and not, say, in the guild or town, but it is implied Jirachi is what causes you to end up there

the final redpill is that jirachi simply didn't do anything. he knew wigglytuff's guild would inevitably get new recruits at some point because they're world-renowned, which is why he very specifically avoided telling bidoof who it would be or when it would happen. bidoof also didn't get the part of his wish where he gets to be the cool guy the newbies look up to since the player and partner immediately surpass him.

That show was shit and I feel ashamed for being baited into watching it for the promise of humans behaving like bonobos and having sex to calm people down when they're mad, even the children. And to everyone else: don't watch it just because I said that. I really mean it, yeah it is technically there but it's not remotely the focus and the entire rest of the plot is ridiculous and boring.
