There is an area at the Victory Road checkpoints where you have to Surf so that river makes a little bit of sense, but I don't think we ever see evidence of the Mt. Moon one

The cycling road one was retconned into being an ocean at least. They needed some reason you couldn't go from Viridian to Celadon and a limited crossing due to a water feature is good enough for a kid on foot.
