Final Fantasy Legend I and II you have selectable characters, two being female humans and mutants.
Romancing SaGa 1 and 3 have four male and female main characters you can start the game with.
SaGa Frontier has two female main characters.

Final Fantasy 6. It's an ensemble game with many characters but she is your starting character and many of the major plot points revolve around her. I would argue that she, Celes, and Relm are the most powerful characters if you like magic-based parties.

Shion is complex. She gets more and more neurotic as the story goes on, which is a deliberate part of the storytelling. By the third game she basically has a mental breakdown.
She recovers and becomes likable again at the very end. That was kind of the whole purpose of her arc. She carries around her anger, resentment and despair until she finally has no choice but to deal with it in a healthy way.
