Had a similar thing happen but then I used to get mine at either Asian or Eastern European supermarkets, prices varied wildly between flavours but I liked most of them so didn't really mind. The habanero lime is breddy good, also the green black bean one is nice.

You can do that. You can also fry up chopped bacon, onions, hot peppers while the water heats up, and then mix the noodles and sauce in the skillet with that stuff. It still has plenty of heat but the grease partly counteracts and moderates it

I don't think it matters when you add the sauce or how much water is left, whatever suits your preference.

For me, I add the sauce after it's fully boiled, and keep a few tablespoons of water to keep it moist and to counteract some of the spiciness

Add the sauce after draining, otherwise you will get a lot less of the sauce and flavor.
If you were thinking of eating this as a soup rather than a stir fry, don't. I tried doing that once and it was gross, that spice doesn't work as a broth and the noodles become way too soggy
