Pepperoni above the cheese certainly has more visual appeal, but i find that having the pepperoni between two layers of cheese gives the most structural support.
If it's just below the cheese it has a higher chance of the whole load slipping off, since there's not cheese to act as an adhesive underneath the pepperoni, but if it's just above the cheese, there's a higher chance of the pepperoni pieces themselves slipping off.
