My best guest is because men are the chasers in a relationship, so it's funnier conceptually for a goofy short man having a hot tall/average height gf that's way out of his league. It's been done enough that people default to it without thinking too much. There's also the matter of the size difference. More people would take issue over a male character going out with a significantly shorter female. Doesn't matte if she's a toon.
