He's the one adding the fundamental code needed to be runnable. 3)The intelligent AI can breach their programming parameters. This is explicitly referenced several times and it's clear that an awakened AI is such a threat to Caine that he has to treat them with a lot of caution. If you put that together I think you get a clear picture. Caine finds the brain scan data but they're not runnable as is. To make them into "humans" he uses the same self learning code he uses for the NPCs to make them capable of running in the digital circus. Normally the code would run a human based on the brain print, but when they undergo a severe mental health crisis and ego collapse the AI code they run on obtains sufficient stimulation to evolve and step outside it's programming parameters. In doing so it alters the brain data, probably abstracting it into reusable structures as per the name and effectively killing the human/AI consciousness it was created to enable. Caine is left stuck with a rogue ai and a bunch of messed up data he hopes, but doesn't know how, to restore to its original state. Hence why he doesn't just kill the abstracted, there's enough of the data in there he hopes or deludes himself into thinking he might be able to reverse the changes.
