Superman almost lost control in the finale episode of that show. Hamilton personally saw back there that an angry Superman would be dangerous for the people around him. Doesn't mean that Hamilton did the right thing. But it's understandable why he did what he did. He was angry and scared, and he no longer trusted Superman. He thought the world needs secret back-up plans in case Superman does end up going rogue some day (whether it's willingly or because of brainwashing).
