But a dead human and a live one have the same number of atoms, creating a human (even himself) is just a matter of arranging the pieces like clockwork, etc.

The difference between this and, say, not just saving the pregnant Vietnam woman, is that this is something he clearly wants. He could have all the jailbait in the world, he's not emotionless or un-driven. If he's monogamous, he could de-age a woman (and 99% of 30+ women would want that too). If he's a coomer, he could have a whole harem.

Moore wrote this in, so it's not like he didn't think about it. More like an oversight or outright plot hole. They could have depicted him with a creepy closet full of de-aged clones of all the women he's felt attracted to, or something.

Too busy having an existential crisis, if he was Captain Atom of Firestorm it would be feasible but he has slowly been losing his humanity over the years due to his newfound powers and the fact that he can see past and future at the same time. He says so himself:

I'm going to level with you, Anon: Alan Moore is a hack. That's the real issue here, and Watchmen is easily his most overhyped comic. Everything to do with Jon is him trying to do "superhero but realistic physics", but his grasp of physics was laughable horseshit even for the 1980s state of the art and he's clearly picked discredited theories just for the sake of maximum bleakness and fatalism (since that's the theme). The fact that Jon is completely unimaginative with his powers is true but it's also very secondary to his cack-handed handling of Jon's futuresight generally.

Body morphing would be painfully. Thats why you get anestethics in hospitals. When kids grow they have growing pains. Dr. Manhattan needs to do it slowly and even this suggests that he can move atoms in a living, moving organism.
Creating bodies opens up the question if he can create something with a mind. We kinda learn that his mind reformed his body, so it suggests that there is something like a mind. Every body Manhattan creates could be a body with a mind like a stone, a baby or another Janey.
