I think the catch is that all of Prime's worst crimes have now officially either been retconned or the damage has been undone. They're still canonical in the sense that they 'happened' but only a handful of people know of it (Superman, Kon, and Power Girl) and most if not all of his kills have since been brought back to life, giving him (at least from his perspective) a clean slate. With the notable exception of Earth-2 Superman which is why Karen still hates him in particular.

Prime was never trying to be "cool" or an edgelord or sigma.

He had friends and family he enjoyed the simple company of and liked superhero comics, he just hated ending up trapped watching both be destroyed because of those seeking to destroy worlds on a whim.
Except the second time round it wasn't someone the characters could see or fight but editors, writers and readers who thought making everything miserable was the bee's knees at the time. Only to lose interest and leave the mess for others to clean up, and since reboots eventually happened to do just that and return closer to precrisis it goes to show Prime's efforts were in the right place but wrong time.

In fact, even if IC frames him as the antagonist Prime was no less at fault for trying and failing than red pills in the Matrix having to make seemingly cold decisions with what to say and do to blue pills who can't even grasp the situation they're in.

Alex Jr. has some undefined matter/anti-matter superpowers, because of the anti-matter he was exposed to when he's shipped out of Earth-3.
Its why he ages so quickly in Crisis, and how he saves Earth-2 Lois for Kal-L. He's not just a super smart dude, he has actual super powers.
Iirc, he had lost his powers while in the pocket dimension, and they were only just starting to return. And it was the combined might of Prime and Alex Jr. still-weak powers that broke the dimensional wall. I think the idea is that Alex Jr. at full power could probably have broken out by himself.

keep in mind here that Prime was affecting reality with his punches by accident BEFORE Alex gave him the power up by stripping naked... surely no subtext there. Alex was basically serving the role of a battery, the power itself was all Prime. Prime only needed the power up to break a hole big enough for him to escape, but IIRC at some point Prime goes back before Kal-L escapes. Kal-L only escapes later, and i don't remember any suggestion that Kal-L's punches are reality-breaking - that's specifically a Prime thing, and for most of Prime's insensate tantrum post-escape Prime is pretty much oblivious to his own reality-warping.
