Night of the Sentinels did a lot of heavy lifting but the future appearances in the first season help establish them and Akira Nishitani stated they wanted that robot in Children of the Atom because of those episodes, Marvel ask them to use an original design to avoid confusion on height differences.

You could just easily say that the FF was taken out by their own villains long before the events of the story as you could say that Reed eventually couldn't keep up in the face of constant attacks by an ever expanding army of constantly upgraded Sentinels.
