Blame Jeph Loeb, he was made head of Marvel Animation around the start of the second season, he pushed for more episodic storytelling and more MCU synergy, and then shitcanned it completely to make room for the new crop of cartoons.

Even if they weren't adapting those stories, the idea of adding Wanda and Pietro to an Avengers show and not being able to see past Magneto really isn't a good sign. None of the planned episodes relate to any of the twins' own Avengers storylines or lore, just to Magneto/X-Men stuff.
