In canon the government likely has a task force that manages minor villains and assassinates major villains.

In a more fun world a mind controller like Mezmerella likely took over the government secretly and used her powers to create the anti-super narrative. They then use the government to
"recruit" lesser villains.

The way I see it, I imagine that the banning of superheroes lead police forces and military to make advancements towards dealing with villains that made it easier for said non-super forces to crack down on them. Worth noting that the film takes place in 1962 with the beginning set in 1947, that was before stuff like SWAT teams and several FBI advancements were invented, and since this film is set in a world with retrofuturistic technology, I imagine they would be even more advanced in that time period.

Most people go with governments taking them out, but I doubt that.

My assumption is that Syndrome assassinated them to test his early weapon and armor designs from knowing a lot about them and that few would notice their absence.
It would explain away why he doesn't seem worried or even mention dealing with real threats during his imagined superhero career.

Between Syndrome, Bomb Voyage, Underminer, and Screen Slaver, it seems like most villains rely on technology rather than having actual powers. Maybe superpowers make people far more likely to choose good, like a halo effect.

In fairness, from what we see it seems like very few supers in the Incredibles universe are bullshit gamebreaking "my power is I have all the powers" supers like you get in DC/Marvel. I feel like you're much less likely to go full-villain if you're not all that powerful (or, at least, if you are just as likely to go full-villain, it's much easier for the government to discreetly take you out)

They either went into hiding or retired, but they were not inactive. If you pay attention to one of the newspaper segments during the movie, you can see that there is actual text written there. One of the pages has a short segment written about doomsday or destructive devices being used in garages, suburbs, or such, and there's been a rise in incidents such as these. Alongside that, crime was also on the rise and reaching record numbers, so it seems that villains were also getting tired of being bored, and kept committing crimes but without their costumes. Just like Mr. Incredible and Frozone.

Yeah, that’s my assumption too. He didn’t need the other villains as competition and no one would miss them. He might’ve also did it as an ego thing too, to prove he was better than the heroes at their job. Also dead villains would make the super-hero ban work even better, since no super would be tempted to come out of retirement to stop a villain committing a crime.

Syndrome killed them. He wanted control over the whole superhero scene so eliminating the villains makes sense. Syndrome made a giant robot for his debut, he would have likely made more of his own villains to fight, the old ones are too out of his control.
