No, when it happened they had just recently concluded the Our Worlds At War storyline, so they just used that storyline as the 9/11 equivalent

they did a separate comic to address 9/11 that was mostly comic creators reacting to 9/11

Part of the reason Magneto wants to take over with mutants is so he can eliminate wars and uplift all of humanity, so he is the most likely villain in that scene to mourn the losses of 9/11.

The point is that writers are conveying these are fictional characters written by actual humans. In hindsight, its stupid as hell, but you have to place yourself in the perspective of someone back then. Unlike DC, Marvel utilizes a real city for their main characters to live in, specifically New York City. It's the elephant in the room of how do you address such a big change to the background of a city that has been portrayed in your comics without totally acting like they just disappeared one day?
