He basically runs his empire and spiderman is a problem because he disrupts his criminal operations all the time. It is not like the kingpin is defined by wanting to kill spiderman even if spiderman wins the kingpin made enough money overall. Spiderman is a enemy to the kingpin the same way a very annoying fly is a enemy to you.
