Well personally I do not think Pen did it, and even if he did, he most likely did it only to 'fit in', because not only were the vibes of the show different, PB, Marceline and Finn were extremely different characters when taken from the beginning of the show and as the series progressed.
What I think might've happened is that those people, including Muto, Sugar, Natasha, etc. grew closer and closer to him, and so their influence over the show also grew, to the point where they started to take over entirely.

If he said no they are not lesbians, you can bet those people would make a fuss about it, saying the show lacked representation, that Pen was being this or that, etc.

Again, I watched it too, but I grew out of it when I was 12 because I thought it was too kiddish. I was watching Bakuman and Blue Exorcist, like most other boys were at the time. Mind you I’m probably RW compared to both of you, but pretending the culture war was lost in 2010 is the problem. I was already an adult when it aired. My perception of it at the time was about what >>155676533 said, the cartoon was mostly just the wacky adventures of a boy and his dog, with some little, mysterious drops of lore and profound stuff. I liked it, it was fun, sort of like Regular Show or Ed, Edd 'n Eddy in the sense that it was just for fun. Cut to a while later, I started to feel like it was no longer about Finn and Jake being cool and having fun, but about some nonsensical drama and angsty feelings, which I suppose is fine if it's just a few drops few and far between, but not if it becomes most of the show.

I'm not the showrunner nor the target audience, but I think it should've stayed true to itself instead of trying to become more complex.

I would not say EVERY cartoon was bad, but it was definitely the beginning of some hideous trends. I think my biggest issues with cartoons of the decade started around 2015. Star Vs. was the better thing that came out that year, but it was only decent for a single season.

I'd say the issues with the show started a bit earlier. I know people love to point out What Was Missing as "the first sign" of the show's decline, but I feel that Mortal Folly was the first real indication of the show shifting in tone to something more serialized and boring. There are some episodes after it that fit with the old sense of humor, but it is to be expected given this changes in quality are rarely immediate.
