Partially this, and it genuinely wasn't as good as the first season. Season 2 had its moments, but it felt like a different show. Maybe because it was too separated from the prime era of teen dramas and very special episodes and all that the original was parodying, or how the new clones mostly weren't as interesting or recognizable. Like Harriet Tubman and Confucius mostly just feel like original characters. Topher comes closest to the old clones, Frida I guess was fine in that respect too, but Frida Kahlo is kind of a low tier historical figure to make part of your main cast anyway. Overall, it just felt like it was trying to be something different than the original season and it didn't really work. I didn't hate it, but I didn't feel compelled to watch season 3 either.

Also, I'm beating a dead horse but the lack of Gandhi hurt it too.

I feel bad for the artists who for the most part captured the snappy timing and stylized look of the OG run. I do wonder if they at least realized they were prettying up lesser material before audiences finally saw the finished episodes.

The new seasons parodied modern teen dramas instead of 90s teen dramas. Clone High's fans were teens in the 90s and did not watch modern teen dramas, so the show did not appeal to them. The teens who watched modern teen dramas did not want to seek out parodies of modern teen dramas and, unlike Clone High's original fanbase, were not strongarmed into giving it a chance by the nature of cable and the pre-streaming world.
It was a perfectly reasonable product made for an audience that couldn't possibly materialize.

I don't think anyone was ever really a fan. I don't think it was disliked, but that's different than being a fan. And this applies to Undergrads too. People miss it because they miss the year 2000.
