Here the reference is to the persecution of boyars and commanders loyal to the Tsar and the homeland, allegedly orchestrated by the Tsar's bad advisers, and not by the Tsar himself. But Ivan understands well who is being referred to. And in his reply to Prince Kurbsky, the Tsar does not mince words."Why are you, dog, having committed such atrocities, writing and complaining! What is your advice like, stinking more vile than excrement? ... And when you wrote: why did I kill the mighty in Israel, ... then you wrote and spoke lies ... And we did not kill the mighty in Israel and it is unknown who is still the strongest in Israel: because the Russian land is held by God's mercy, ... and not by judges and commanders

The Orthodox Church was the only legal religion in Russia and Jews weren't allowed to live there until after the Polish partitions absorbed the Pale of Settlement. After that Jews weren't allowed outside the Pale, but this was unenforceable and Jewish communities could be found in Moscow by the early 19th century.
