Why did Catholics remove 3 and 4 Esdras and the Prayer of Manasseh from the Bible?

There wasn't a Bible to remove it from. The canon was up to local Jewish societies to decide, some included these books, some didn't. Ethiopian Jews famously considered the Book of Enoch to be canon, so that's what local Christians adopted. The only thing Catholics did, as they always do, is attempt to rigidly standardize things, which meant recognizing that these books usually aren't treated as scripture and so shouldn't be considered scripture.
