The Hebrew vayinnachem (וַיִּנָּחֶם) can express grief, sorrow, or a changed relation toward what has occurred. God can eternally know the whole history while genuinely relating to events within that history as grievous.

If a direct contradiction of what the bible says in itself is not evidence against God because "mysterious ways" then neither can anything you want to say about God being true could be evidence either, your positive statements are not evidence of the unfolding divine action because God's ways are mysterious.
