If they were disproven and the civilization accepted this, you would probably only have two ways:
1) Die slowly, basking in how intellectually sophisticated it was to cut away your roots
2) Implement a better root system
2a) A (social and cosmic) narrative that enables citizens to relate to time, space, limited human existence, suffering, ethics etc. and find their place in all of these.
2b) A standardized set of participation in those aspects of existence, as religions did via prayer, communion, confession, pilgrimages etc. Ideally, these practices would have enough depth to them that at least some practicioners would undergo self-transformation or extract genuine insights from them.
2c) Protect 2a and 2b against the same degenerative processes that have infected the Abrahamic religions - literalism, rigid ritualism, splitting hairs over minutia ...

I'd go further than that and argue that it's impossible to design this system consciously. We all love logic and reasoning and facts dont' care about your feelings or whatever, but at the end of the day, logic operates with premises that are intuited. Trying to logic your way into qualitative/holistic insights won't get you very far, according to the studies I've seen, and it can even make your reasoning process less reliable if you try to apply logical reasoning in places outside its default scope.
That is to say, having to wait for a new religion is a likely scenario.

1. That some intelligent designer created lifeforms in accordance with some designed goal-driven schematics (*telos*), i.e. that abstract classes determine instantiations (top-down).
2. That each lifeform did and can be emerging separately, i.e. abiogenesis.

With Darwin, we have to abide with just 1 IBE-argument:
1. That a (darwinian) Tree of Life exists, where species unintelligently stem via deviation from a single ancestor, so that whatever we perceive as *telos* is merely rule-of-thumb emergent from observed samples (i.e. that instances determine classes, bottom-up).

Darwin is more parsimonious, simple as. We have less far-fetched shit with him.
