Population replacement after conquest was never the norm anywhere until European colonialism, and it only happened in a handful of places such as North America and Australia. Mainly because there weren't a lot of native people there in the first place. In Pakistan, Peru, Libya or Vietnam, it didn't happen.

And the darkest the Spaniard is the highest probability that he is a "primitive" pre-indoeuropean leftover. Discounting gypsies obviously. There are Spaniards with primitive faces and dark pigmentation.

According to the definition of genocide, if the goal is to destroy an ethnic, national or religious group as such, it is genocide. Whether the target population deserved it or not is irrelevant. The definition doesn't include "... who did nothing wrong", "... who are disarmed and harmless" or "... for no reason". Genocides that solve literal century-old problems for good are still considered the ultimate crime against humanity.
