Kojima wanted you to know he's a bad person by using criminal terminology. This was before he was rehabilitated in MGS3, which is also when Kojima switched his Japanese name to Boss Big because his westaboo phase took off and he thought it sounded better.
It's not even the only time he's done it, Drebin's code number is YA-KU-ZA.

I've never heard about any of this and think you might be mistaken or lying. He's always been Big Boss in Japan, I can't find anything about his name being switched around or Kojima calling him 親分...

大きい親分 is also awkward Japanese and we wouldn't say it like that.

In terms of 大きい it sounds like physical size.

大親分 makes more sense.

It could be autism, but I always imagine a physically bigger and complex sprite graphic whenever someone calls an enemy 'big boss'. You know how a regular boss at the end of a video game stage is just an upscaled mob, but a big boss takes at least half the screen.
