Honestly, this depends on your hobbies.

Pokemon fan? There’s definitely stuff to do in Japan.
Studio ghibli fan? Ghibli museum
Anime/manga fan? Probably akihabara

Then there’s the niche Japanese subcultures.

Maid cafes? Akihabara with the occasional Shinjuku
Idol fan? Plenty of lives in Shibuya
AKB48 fan? Believe it or not, Akihabara
Jfashion? Harajuku

And for more normie/non-weeb interests…
High end dining: Shinjuku, Ginza
Nightlife: kabukicho (east side of Shinjuku)
Temples: they’re everywhere

With a Japan trip, it’s very easy to see things like the Shibuya crossing as a “tourist attraction.” I swear that crossing is one of the least interesting things you could find or see in Japan
