Even when they aren't the direct antagonist, they're still in the wrong like in CCA. It's just that during the OYW the federation as a whole institution being as fucked as it eventually would be doesn't mesh with the ideas of the heroes that had already been established. They would not have championed a fully evil Federation so during the OYW the evil has to be contained within individuals and we pretend they haven't (yet) corrupted the core of the organization.

OYW is different because even White Base, this experimental solo endeavor of mostly civilians wears the federation uniform and follows orders. Tying Amuro Ray, Christina McKenzie, or Io Flemming so specifically to an evil organization feels bad and they don't want to do it. So they localize the evil as much as they can to evil units or men and allow the greater Federation to remain good, at least until AEUG rolls around to shift our perspective off of one specific side.
