Full Armor's final upgrade is Perfect Gundam + Braw Bro. Atlas doesn't tie directly to it AND has a different final spec – Atlas Space Type. If you consider final protagonist suit it should be Perfect Zeong.
Same with Calibarn. It is actually older than Aerial, so Rebuild is the final upgrade.

Mighty Freedom is pretty bad. A physical katana doesn't make sense in Seed. It's not made of some special material like Gundanium Alloy from Wing, enhanced E-Carbon/GN Particle coated from 00, and etc. It's just a regular anti-beam coating that will eventually wear out. The AOE barrier, the AOE lightning attack, and the invisible nuclear beam are just ridiculous. It's like Fukuda was desperate to scale up Kira & Freedom after they both got out scaled by some of the later Gundams that came after Seed Destiny.

judging by the merit of how cool it looks compared to the previous machine, I quite like the Calibarn. My favourite would have to be Calibarn. The way the design lineage is visible between suits is neat and I honestly find it a much more aesthetically appealing take on the same basic concept as the Unicorn. Not having lots of slidey panels and pointy bits helps, as does the more constrained use of glowy bits. I think WfM softened my stance on mobile suits with random glowing panels.
The movement and weapon gimmick of the broom and being more a context-demanded sidegrade than an upgrade was cool too, I thought.
Least favourite would have to be the GQ.
Atlas looks awkward but I think the mechanical gimmicks and how they're employed are interesting. G-Self's isn't too visually interesting but the photon torpedoes speak for themselves. Barby lupus rex I don't care for but I found IBO's designs pretty hit-and-miss and I can respect that they committed to what they were going for with the setting's design language, it's just not for me.
Endymion, I just feel nothing looking at. That's got to be the worst sin of all.

I am amazed at how popular G-Witch is. Was it a lot of people's first Gundam series?

Barbatos rex still remains pretty unique in the protag line of gundam of looking less heroic than your usual mc mech. The Tail blade is a really cool gimmick that sets it aside the usual funnel spammers that all gundams turn into, whilst still keeping rex in the melee focused group.
Worst has got to be gquux or calibarn. But gquux kinda gets a pass since it's not really a upgrade so much so as it's power up mode. Calibarn however is just really boring compared to the other suits in it's own series.
