Kira was very clearly not over her, so her surviving would have significantly complicated any relationship with Lacus in Destiny. I imagine the compromise would be that Flay and Kira try to restart things but can't make it work, parting on amicable terms. After that, who knows? Probably a background character similar to Mirallia.
