"Mass-Production Prototype" is simply the early version of a mass production model, before final stamp of approval and roll out of said mass production model. They didn't just roll out models of mass production MS without testing them before settling on the final version.

Just prototype is something that tests general systems, it might have non-critical parts borrowed from older designs as placeholders, or have them made in a way not fit for mass production- sometimes because it's overbuilt for simplicity, sometimes because it's just good enough for testing and won't stand up long term, sometimes because of non-scalable manufacturing techniques used, sometimes outright missing. It is not representative of the final product, it is a development mule that'll likely change many times throught the development as more and more parts get figured out, and even at the end of its lifecycle won't be close to full production models.
A production prototype is something that is mostly fit for mass production but not yet out of testing phase, doing final checks on fit n finish, software, performing stuff like crash tests, etc. Unless something catastrophic is found during testing that requires a redesign this late into development, it's mostly what you'll get from a mass production model, made with the specialized equipment that will produce the mass production model (e.g. body panel stamps), and sometimes outright retrofitted with full production parts and delivered to customers as production models once the production is approved and starts (though usually destroyed to dodge liability charges).

Let me put it this way.
There are prototypes of low-volume machines, and there are prototypes of high-volume (that is, mass production) machines. The prototype of the low-volume machine probably stress tests certain cutting edge capabilities or systems, whereas the prototype of the high-volume system is probably testing out if the compromises made in making the system fit for mass production are not too crippling, and just how much the cost can be driven down without adversely affecting performance too badly.
The Gyan that we see in Mobile Suit Gundam 1979 is a prototype mass-production model. It was designed in order to see what they could put on a next-generation mobile suit that would be suitable for mass-production. However, mass production of the Gyan ultimately never occurred as it lost out to the Gelgoog, so the prototype ended up being used as a one-off bespoke model by M'Quve because he had a personal taste for the machine.
The Gundams themselves should conceptually be in the other camp - prototypes that test truly cutting edge equipment that will likely never make it into mass-production models, or at least not within a relevant strategic timeline for the current war, but which might go into low-volume high-performance models depending on results. They were never gonna apply the Gundam's magnetic coating to every GM in the One Year War, nor would there be much point even if they could, but it might be important for a few other high performance MS in the works. Similarly I doubt the Federation ever believed they would be able to give all their mass production GMs full size beam rifles or luna titanium armour, but it was worthwhile to have the Gundam test these parts out regardless.

The term prototype is in many ways an over used term. The word "Prototype" can cover all these and more:

>Mock up
These "prototypes" are about creating a physical model to figure out what physical form something should take. The original Macross Valkyrie and also the original toys that became the Transformers were originally prototyped by making transformable wooden models. Real world vehicle bodies also get mock ups done for wind tunnel tests.

>Experimental type
These "prototypes" are also sometimes called "Test types." These are things built from the ground up for testing. The RX-78 (prototype Federation Mobile Suit "Gundam") and RX-178 (prototype movable frame Mobile Suit) are both examples of Experimental types. These are not to be confused with true "Test Types" such as the MS-06R-1 Zaku II High Mobility Test Type which are existing machines modified for testing and experimentation. The RX-104 Odysseus was an Experimental type designed to test the Penelope Fixed Flight Unit and the mysterious Argos Unit for development of the Xi Gundam.

>Production prototype
The prototypes are the first limited production units produced by the production equipment in order to prove viability for mass production or adoption. The YMS-15 Gyan was a production prototype (that never went into full production) as are many "MotW" units that show up later as mass produced units. The VF-25S, VF-25F and VF-25G used by the Skull Squadron in Macross Frontier are also production prototypes in early testing.

People really have taken to the assumption that being a prototype makes something a super special awesome magic mech. And while that might be true it's also just as probably that a prototype is a screaming piece of shit because they're made to test stuff and see how it works. I think the MJP movie might be the only instance I can think of where the prototype was shut down for a practical reason.

A prototype is a testbed for the tech.

After they test the tech they look at how to mass produce it and decide what to cut.

A prototype for the mass production model comes after that and is to test whether that design is feasible for mass production.

Theoretically it makes it much easier, since the elements that would be fragile can just be jettisoned. The booster pack is basically just to extend the mobile suit's operating range and give it some extra weapons at the start of a battle.

In practice, though, while it made the Re-GZ less expensive than the Zeta Plus line, it was still too expensive for actual mass-production. It turns you really just can't make a cheaper Zeta that's cheaper enough. That's why they threw it out and made the ReZEL, which is really a juiced-up Methuss at heart rather than a Zeta.
