Kira missed the cockpit with the beam saber stab. His beam saber went stab slightly above Rau's cockpit. Rau still had 3 funnels left. If the colony laser didn't interrupt the fight, Rau would have used his 3 funnels and finished off Freedom Gundam.

We also know from Gundam Seed Destiny with Shinn stabbing cockpits that, unless it's an absolute direct hit on their body with a beam saber, that pilots can survive near misses from cockpit stabs. If Genesis didn't immediately fire after the stab, then it's very likely an injured Rau could have commanded the remaining funnels to attack Freedom and finish off Kira.

Rau basically was killed 4 different ways in that scene, Genesis just happened to finish him off first.

The computer controlled Dragoons we see in Destiny are more user friendly, and allowed non-newtypes to use them. Providence uses the original dragoon control system which requires Newtype and quantum mental communication. That means all Rau needs to do is THINK about attacking Freedom, and the Dragoons will do it. GENESYS firing literally saved Kira's life.
