Equestria is a planet orbiting tidally locked around a red dwarf star. The planet was terraformed. The apparent yellow sun and the moon, are part of the veil which protects the planet from the unstable red star. During the catastrophe the veil was damaged, and no longer automatically cycles requiring external manipulation.

AFTER THAT, the three tribes would have formed, since they all have marks, OR perhaps, if becoming magical did result in a civilization of alicorns, some force probably from outside may have forcibly split them up to weaken them. They remained divided for a while but they clearly stayed powerful and dangerous because we see how many ancient dangerous artifacts were created, unicorns had many wizards and other now very rare and forgotten methods of enchantment were popular at the time. Dragons may be naturally magical as we see a very large diversity of forms with them, down to the fire lizard, magic exists in the rocks and crystals, plants would have been the first things to become magical like poison joke, which we see give all kinds of different effects, creatures who come in contact or who eat those plants can probably become magical themselves. We also see with the stone carvings like the kirin use and on mt everhoof that rune based magic flowing through the environment can create sustained magical areas like the wind or the stream of silence. Artifacts can to the same, the crystal empire’s protective bubble blasts its inhabitants with a crystal side effect and now they are the crystal ponies. The eastern unicorns practice gray magic and their horns curve. Seems like Pegasi used dark magic in some way in the well of shade and now we have bat ponies? if not as a full on species it’s pretty clear that is what they are, Stygian and more obviously sombra have dark magic curved horns and sombra has slit eyes and fangs.I think guardian creatures like the Sphinx and Ahuizotl and other creatures were made to take and contain the dangerous magical artifacts the ponies were making. I suggest all the sapient chimaeras we’re obviously artificially created, griffons and hippogriffs and sphinx, hippocampi, centaurs, all share some commonalities. Even the uplifted creatures we see in klugetown, clearly very ancient as it was once an island, or non chimaeras like Abyssinians. I think they must be the oldest ones. Maybe even the intelligence of the ponies themselves and other normal creatures started this.

If love and hope and friendship and belief or truth and lies can all manifest into actual magical impacts then the idea that cutiemarks started off as non magical makes sense for how specific they are.Magic responds to will and belief, cutiemarks actually giving powers could have started as a magical placebo. Maybe ponies where already magical and colorful before them but what they could do I don’t know. In the entire show we don’t see more than a handful of colorful magic creatures beyond the ponies. We just know that their colors are definitely related to their magic as places outside equestria view their colors as unusual. It seems pretty specific to the ponies, hippogriffs and Sphinx have colors but griffons don’t and have no pony in them. (Except fucking Gallus for executive meddling reasons I presume) Dragons are the main other example of colors, and the reindeer, although they feel weird in the setting and might be unique from other deer, they also seem to be immortal
