The plan was at first that the races still had magic at first powered by the crystals. That got scrapped and instead the crystals only function when ponies are in harmony (perhaps even when the crystals are separated?). So Twilight's plan seemingly was: If the ponies are in harmony, then all is well, but if the pony races are fighting each other, their magic automatically deactivates and they can't use their magic to kill each other anymore. No magic also seemingly means no voids like shown in MYM Ch1 (or racist thunderstorms like in the comics).
