The pets were never really interesting to begin with. They did nothing of note most of the time and were just kind of there to serve as an easy plot device or passing comic relief in the episodes they were featured in. I think their gradual phasing out was mostly to do with them being unnecessary and quickly forgotten by the writers which might be somewhat correlated with the arrival the crystal castle & the cutie map as an easy and universal way to set up most of the Mane 6 centered episodes.
